The first feature film, The X-Files, was released in 1998 in between the fifth and sixth season. It was intended to be a continuation of the season five finale The End, but also be able to stand on its own. Season six opener The Beginning picked up where the film left off.
The movie takes place in betweeen seasons 5 and 6 and is a necessary component to the story. Also it is not a standalone movie. It would not be very good if you are not watching the series. It's like a season finale/season premiere in one.

Where do the movies fit in the series? The first movie Fight the Future takes place between The End (1998) and The Beginning (1998), i.e. between seasons 5 and 6. It is especially closely linked with the latter episode. The second movie, The X Files: I Want to Believe (2008), takes place between seasons 9 and 10.
In the season finale, Mulder returns from hiding in the attempts of finding classified information at an army base. He is caught, however, after allegedly killing an apparently indestructible Super Soldier, which causes him to be tried before a military tribunal.
